It seems to me that a very crucial ingredient was White's extra pawn, which allowed him a formation that could control squares of the opposing bishop's color, whereas Black's fianchetto setup was already spoilt with major dark square weaknesses and not easily remedied.

This weakness is what caused Black to have to give up the f-pawn on move 39. White, on the other hand, had a pawn formation that was able to provide cover against both rooks and bishop.
